The spawn point for Southern Shelf is at Liar's Berg. So for any map (not just Southern Shelf) you have your main spawn point which you will spawn at when you load up the game or Fast Travel. There are very few unique exceptions, but this is the general rule. So your progress is in fact saving, but you aren't actually making any story progress, because you keep on doing the same thing instead of killing Captain Flybt and travelling to the next map. It shouldn't take you more than 30 mins to do that.
Respawn points are different to spawn points. If you die you respawn at the nearest activated respawn point, if you haven't activated any, then you start at the original spawn.
