After copying over the save files, you need to use Gibbed to open those save files (remember to change the option in the Open dialog from PC save to PS3 save) and then save them again keeping the data and stats intact.
For more details check: http://borderlands.wikia.com/wiki/Forum:How_do_i_transfer_data_from_my_ps3_to_my_computer_for_Willotree
PS3 saves are for Borderlands 2 encrypted. You have to decrypt them first using Bruteforce Savedata (??? I think that's what it's called). Borderlands saves were freely convertible though.
I believe the latest version of Gibbed can handle encrypted PS3 files as is? Read as such on a few posts around here but of course I could be wrong since I never played on PS3. If that's indeed the case then yes, OP would need to use Bruteforce before opening the files in Gibbed.
I don't know whether the latest Gibbed can do that or not. If so, then he won't need to Bruteforce. Cannot check to make sure as I have no PS3 saves on hand, or even Gibbed as I don't use Windows.
Latest version of Gibbed for BL2 is 256. If you're already using 256 and still getting that error, then apparently Gibbed still cannot open encrypted files and the saves need to be decrypted via Bruteforce as SunDrippedDevil suggested.

Did you make sure to select PS3 when opening the file? I think it's above the open button? Or the bottom right corner? Or something like that...
Edit: Gibbed does not decrypt PS3 files, for future reference. You need to use Bruteforce Savedata.
I have the same EXACT issue.
I can decrypt my ps3 save just fine but when i try and open it in Gibbed I get one of two errors mentioned above depending on if i choose ps3 or pc. "reencode mismatch"
I know this topic is months old but i would appreciate any help.
I sent you a friend request on steam if you would be willing to help.
