What does Jack mean in his audio log that he killed Lilith?
I swear he just said he's the one that killed Lilith, but I was just talking to her

Lilith played dead thats why Jack thought she's dead.

Maybe you mean the ECHO in Sanctuary? At that time Jack tought Lilith was dead because she faked her death.

Yeah, I can't remember exactly where they say it, but it's made pretty clear that she's faking her death, hence the whole Firehawk persona. I pretty sure all the bandits think the Firehawks a man, or something. Jack thinks she was killed in the assault on Haven.

After the destruction of New Haven, Lilith fakes her death so as to throw Hyperion off her scent. Because ... Hyperion has an interest in Sirens.

During the Mission "In Memoriam" you track down a series of audio logs that an unscrupulous bandit is trying to sell to Hyperion. These audio logs prove that Lilith survived the destruction of New Haven and is working with the Crimson Raiders.

The children of the firehawk refer to the firehawk as female, well at least Clayton calls her "our mother"

Yea, I think the cult started because they saw her, which is why they recognize her immediately

It's Flanksteak, the leader of the Bloodshots who refers to the Firehawk as male.

Lilith faked her death a while back to escape being hunted down and became the 'firehawk'
