You likely crashed the game and that caused the error or never traveled anywhere else triggering the auto-save function which is really your fault in either case.
You lost a bit of progress that you could likely rerun in 3-4 hours. I'd recommend re-running it is as this game is well worth it and one of the best ones out there.
If you're still going to be mopey and demotivated I'm sure you could ask someone in here to speed-run you past Flynn with a higher level character (but don't make a separate thread that gets you a lot of hate on these forums.
No, that would be by going on to Claptrap's "ship", talking to him and then using the transition that takes you to the next map. You don't transition on Claptrap's ship to the next place you start at the fast travel in Liarsburgh when you come back. It's a checkpoint style and some don't understand that. There are three ways (that I can think of right off) to handle it when this happens to you.
(1) Think about it and figure out that the game uses checkpoints and progress to the next map before leaving the game.
(2) Ask on the forum here in a civilized manner why this happened
(3)Post on the forum like a petulant child.

How does a 7 year old post about BL1, which I have never played, inform the OP, who in BL2, still must travel on Clappy's ship to activate the checkpoint save, and escape having to redo the Flynt mission?
The mission is complete when you turn it in to Claptrap and transition. It MIGHT help if you look for things on the correct game, that link is about the first Borderlands game, that is about Baron Flynt, this game has Captain Flynt.
Sir Knight Google put his helmet on backwards, it seems.
BL1 link is for the wrong game. The OP's post and this forum is about BL2. =D
Or is unaware of the first Borderlands? Nahhh, I like your answer better, funnier
Not to be too expanding on the topic but there are 6 playable characters with separate play styles in each of their branching trees 3 campaign Dlc 4 headhunter packs and lots of farming to do for legendaries there really is never a dull moment in this game. And yea Southern Shelf has a very lackluster feel to it but that gives no excuse to stop the game it's like going to the swimming pool and complaining about the sun being too hot (works in my head) and further DONT INSULT THIS GAME WHEN YOU HAVENT FINISHED IT. this is a very passionate community so you slathering hate on the forums just isn't a very mature way to go about something. If you're having difficulties with the game then post them, but don't say the game sucks when you barely completed the first 2 quests.
