To answer your question, Johnny Waffles was included as the result of some Easter Egg Hunt promotion during PAX I believe. The character itself has no known backstory or relevance apart from harboring disdain towards Claptrap.

Partha is correct, I never thought much about it but a google for Johnny Waffles got me this.

At PAX east various Easter eggs were hidden. One of the rewards for finding one of these Easter eggs was the ability to add an Easter egg into Borderlands 2. The person who found the appropriate Easter egg decided to add Johnny Waffles.
