My PC is set up with an Admin user, and a non-Admin user and I always log in using my non-Admin account. I think what happened is I was trying to launch Brotherhood when Uplay did its update and as part of that update process it decided to use the Admin location to store the save files when previously it had been the non-Admin location. So when I started the game I was faced with no saved games. Fortunately I was able to simply copy the non-Admin save profile over to the Admin profile and all my saved games re-appeared.
So if you have multi profiles on your PC it may now be looking at a different location.
For info, my saves are in: C:\Users\--username--\Saved Games\Assassin's Creed Brotherhood\SAVES
Hope this is of use.
