Please try restarting Steam and/or plugging in the controller before relaunching the game and see if that corrects the issue.
I tried to reboot Steam, computer, reinstall controller for controller and it doesn't work

edit: though, using the left stick still works fine for menus
edit2: and the controls are all messed up as well. Y is turning on my flashlight instead of bringing up my weapons wheel. X is now my psychoscope and right stick click is jump. everything has been changed :(
I rebooted and no change. The controller issue still remains. The controller works, but it seems to be using the mouse settings from options like I described in the original post. If I change the mouse Y-axis setting it affects the controller as well. The same with sensitivity.
Inverting the y-ax doesn't do anything.
(Just wanted to play the whole evening, but this is unplayable for me.)
yup, same way, it's unplayble...
Please fix.
xbox360 controller, no prob before the patch.
Needs a hotfix asap.
