Thats really unfortunate I would have thought it would work for any controller that uses a regular X Y input. I've only ever used xbox controllers so I totally believe you. That's a real bummer :/
It's fine. Until Valve or Capcom fixes it (neither is likely) at least the Dual Shock 4 can still be used with a 3rd party program like DS4Windows.
As long as it's an official Microsoft 360 controller, it will work.

The emulator detected the controller, I was able to change the controller setting in PC options, but the controller still didn't work in-game. I figured out that the problem was being caused by my Logitech G13 Keyboards analog joystick being detected as controller 1. After disabling it Devices and Printers, x360ce was able to recognize my Xbox One controller as Controller 1, and now it's working in-game. Thanks to everyone that helped me out.
