Skull is dead
Im trying to join freedom but wayy eariler on i accepted skull's quest when i killed the sniper i was able to take the freedom mission. When i wiped out his squad it still said i need to kill them all even though skull is dead. I want to know if it is possible to respawn him or find a way to bypass the objective to kill his squad.

It's a well known bug. As far as I know he won't respawn. I recommend you just reload to a earlier save and kill the sniper before skull kills him if you really want to do that mission.

Forget duty. Instead of killing the sniper go talk the Freedom leader and organise a counter attack where you go and Kill Skull and his men anyway. JOIN FREEDOM !!!!
