Friendly military now hostile.

I recently installed Shadow of Chernobyl on a new computer. I've never done anything but avoid or kill the military in the past.

I've just started the game and I was attempting to cross the first railroad crossing, a military guy snuck up on me and killed me, he was close though and he started talking to me. He said something to the effect of, come a little closer hear stalker, don't just stand there and stare at us.

I never heard this interaction before. So I reloaded my previous save, and I approached him unarmed. He allowed me to bribe him to pass the checkpoint. I was even able to trade with all the soldiers at that little checkpoint. I never knew this was an option.

I went along and did my mission, and when I came back they fired upon me on site. I haven't shot anyone or anything military wise.

Anyway to make them non-hostile again?

Did you tried to bypass through without the bribe? There's one military on each side of the railroad that do take it. (one is the Major Kuznetsov and another is just a random soldier)

Maybe I did sneak through once. So that makes sense. I just ended up near the whole in the fence. Oh well. Burnt that bridge.

You will be facing the military at several key points in the story so you should learn to kill them on sight.

There's a mission to get a gun that was carried by one of the officers so you end up shooting them anyway

That mission is not in the final game, you are playing with mods.

Aside from that one time bribe Military are hostile, its as simple as that. Keep out of their way or kill them, there is no middle ground stalker.
