dont understand your problem, anyway! iirc here is the sequence of events leading to the swamp doctor after you get the task to see the Guide, do his mission for him, then go to agroprom underground Streloks hideout. talk to Doc, go to secret place in Pripyat, go to sarcophagus, then off to CNPP .

try earlier saves, start from autosave and work backwards until you find a save where the game updates again, sorry! this is the only thing i can think of to solve your problem...

You continue to the other end of the underground tunnel and exit out at the Apropram location, with the BOX! You are to take to the Barkeep at the 300 Rads! I hope this helps!
