If you don't mind demolishing and rebuilding the lower tracks, I suggest using the 'flying crossover' mods, where you can manipulate the crossover in many ways. Or just lower the existing track a bit, and it may be enough.

If however you want to stick with generic bridges what I do often is go back further so you can get enough run up to build up and over, then from the place over the lower tracks where you want the bridge to start, delete the bridge leading up to it, rebuild it but select terrain instead of bridge, and then sculpt the land in so it makes more sense. It takes a little practice and patience.
You have to get used to laying a lot of tracks, play on easy and practice the most crazy systems you can! You also have to master signalling so its all good practice..
Eventually you can criss cross load of different height tracks..
Also dont forget using Shift M/N
And as mentioned the run ups
If you do need to bridge though, lower one rail and the crossing, and raise the other. The closer to a 90 degree crossing, the better.
