It is set to pause (by default) if other applications (games) are fullscreen or windowed borderless.
Or you can manually pause it yourself or even simply close it.

So the answer is no.

Hey,
Wallpaper Engine aims to not affect gaming performance by pausing when you have another application maximized or fullscreen. You can also make it pause when you have another application focused (useful if you are usually playing games windowed).

You can set it to pause per monitor or never pause at all. By default it pauses per monitor.

Is it more CPU or GPU intensive while running?

You can go into settings - performance - Other application focused/maximized/fullscreen and choose "pause".
Edit: Avoid display sleep stop(free memory), because it could crash your computer into black screen. happened to me.

Oh so that explains why my monitors crashed on me: I had stop(free memory) on! I went back and just selected pause! Hopefully that will be the last of my monitors crashing. I thought it was the graphics card at first

Do you perhaps have any recording programs like nvidia share/amd relive? Or any overlays? The option just closes the 3D window so it seems really strange that it causes any kind of issue like that. It could just be some kind of race condition bug in the driver though.

Does MSI afterburner interfere?

Yes, there is a driver setting that others confirmed causes issues: http://steamcommunity.com/app/431960/discussions/2/135508031951210104/
