I solved this by turning off the internal Windows slideshow and installing a tool called "John's Background Switcher" (weird name but a great tool btw). What it does is basically the same as the Windows slideshow but with a lot more options to configure your Windows desktop. In the settings you can tell JBS to not change pictures when a certain application is running. Just add the Wallpaper Engine wallpaper32.exe process to the list and it stops changing your static windows backgrounds as soon as you start Wallpaper Engine. As soon as you exit WPE it will continue to change your backgrounds.
