If that's not it, perhaps you set a playback option to 'Stop' in Wallpaper Engine. Then this is the cause and it's expected to be like this. Stopping will fully remove the wallpaper when you have something fullscreen etc. You can change it back to 'pause' and then it will only pause and not fully remove everything.

Similar to what WE offers you can set rules in JBS and by adding the "wallpaper32.exe" process JBS will instantly stop changing still images as soon as Wallpaper Engine starts up so no more flashing of wallpapers.
