Want me to fix it.
1. The pathing issue does occur on larger bases still, to a much lesser extent, and it is manageable. The problem starts if there are too many airlocks it seems - I'd imagine it generates some kind of path conflict? For example occasionally a bot or a worker would do a lap of the base looking for a mythical bioplastic object that didn't actually exist outside.
2. Despite being fixed in the early game, engineers and bots later on walk away from tasks that need doing right in front of them. I would assume it's a re-prioritisation problem given the likely large number of workers / bots doing a large number of tasks?
3. I've been getting an intermittent O2 problem in a specific cabin and surrounding area of the base despite it being surrounded by O2 generators. My O2 is well over a 100 more than it needs to be, yet this area keeps depressurising regularly which is getting tedious.
4. People rarely use the gym, even if they are unhappy? I only have one gym, and expected it to be packed with people, but nobody or only one guy is in there.
5. Bots randomly get stuck in between buildings where the corridors say the bot could never get into that area - and wasn't around when the buildings were first completed. I'm wondering how the bot clips through the walls into the area - again seemingly looking for a mythical bioplastic object.
6. Despite mines now protecting miners during sandstorms, they still evacuate the mine on yellow alert meaning that it's not just the construction workers queuing at the airlocks to get inside. Inevitably with 9 mines, some of the workers / bots get caught out in the storm.
They aren't major bugs and the game is still a massive improvement from v1.03. If you could look into these that would be great? Some of the issues only presented themseleves after 300+ pop. I presume the "overcrowded" achievement is a hint that on larger bases some things may get unpredictable wrt AI?
There is no know bug that could cause that though, the chances are that there you might be missing something in your base, have a look at our FAQ:

Nope
The game is supposed to be a finished product, but we will keep on updating it for the foreseable future.
I've been a longtime fan and hadn't encountered any issues until this last patch (1.1.0). When in-game menus or pop up notifications appear (such as those on water/food, etc., as well as menus for trade ships and the like) their bottom half is always invisible and very very glitchy. I've run the Steam tool to check if there are errors, changed the graphics options and tried to switch back and forth between windowed and full-screen display but nothing has done the trick so far. I'm really excited to play the new planet, so any help is much appreciated!
