Thank You Also. Searched for a few hours for this answer :)
But then ... war had begun, I joined war, change my ideology, economy system, conquer Uruguay. Headed to change some docks to factories in captured region or open their reserved slots - and that cross is disappeared at all !!! At all -> for every type of structures/construction , in every regions, even in regions that was historicly mine.
What did I wrong ? What is it could be:
- Bug that faced all users ?
- Localisation glitch ? Indeed this cross is become visible on few miliseconds when you hover over (point) mouse on structure cell (icon), but appeared on 0.03 - 0.05 seconds vague - and in addition on 1-1.5 cell's width below ! Glitch ?
- Is it game feature when player can switch slot type only in specific economy condition (not war-oriented economy) ? Or player can't do it having some occupated regions or rebel level over low mark.
- Video RAM or video driver issue ?
- Something else happen ?

Switched resolution from 1920*1080 to 1600*1024 - red cross appearing on proper place - but sometime I need to click it fast literally in a second otherwise it disappearing.
Gonna make post on Paradox tech forum.

Yes, this glitch is really exist, and I have no idea why only me faced it and describe it.
Affect depends on ingame resolution. Sometimes helping to switch Anti Aliasing from 8 to 2, or switching game mode from 'fullscreen' to 'borderless'.
I can't say I have weak videocard so I got this glitch - 4 Gb video RAM - good enough for this game.

But the cause of this problem is floated tip that appear when you point (hover over) mouse over structure icon on unpaused mode.
So solution is - press pause ('Space' button) when you gonna remove specific structure. In this case - cross for deleted structure should become visible as well.
Edit:
Minor bug in SP but in MP you just can't pause all the time. In MP it could be a problem.
hmm, well it maybe a glitch(if dev's say it is who am i to argue)
But i noticed myself that when playing at faster speeds, at the end of everyday(23:59 -> 00:00)
The interface refreshes.(to deal with the changes of the day to a province(building, repairing, research etc)).
due to this, if you hover over a factory/building and try to remove it(at high speeds) it can go so fast that by the time the red X appears, your interface gets reloaded(23:59 -> 00:00) and the cross goes away again.
Found just like you to just pause/slow down the game there is no glitch or error and i can do what ever i like/please.

How to edit save file
There is some tutorials on the net
How to remove the buildings
The building have to be erased from to locations in the save file.
First : search in the file (with Ctrl+F) the state of the building. It's bind to a number,

Then erase the "dockyard' part with embraces .
Second: do the same for the province of the building .

While I'm glad that you found a way to circumvent the problem it's not an all too practical solution, so it probably worth investigating this more closely.
