I think you can only refit ships into ones with the same hull type, which means not all of your ships will be able to be refitted.
I wonder if there is any hidden prerequisites.
For example. I couldn't refit Italian battleships to AA II and new fire control, unless I did following:
1. Put AA II on the same design's variant, save.
2. This allows me to upgrade ships. Click "upgrade", create new variant of AA II BB and add new fire control.
3. I can click and upgrade the ship, but the upgrade button disappears from the second BB. Both AA and AA+FC variants.
4. End result: one BB upgraded with new AA and fire control, can't upgrade the second.
So refitting is fiddling based around based on 1 playthrough. Hope it will be fixing in a hotfix.
But according to the Developer Diary, you should be able to refit all the components, but not the hull itself.
So you should be able to switch 1936 cruiser to 1936 cruiser variant, but not to 1940 cruiser.
EDIT: Typos.
Not really a bug, but probably that you upgraded the obvious upgrade path of the existing upgrade ...if that makes sense :)
As stated, best to create a duplicate template since (from what you describe) you created an upgrade to an already upgraded ship design, thus losing any upgrade to a basic ship.

Basic Boat -> Basic Boat Plus -> Basic Boat Plus Variant ->
Basic Boat -> Basic Boat Variant ->
Now look at the list and scratch your head as to why the new destroyer isn't there, close the refit screen with a sigh, but then reselect your fleet and once again choose the same early destroyers (must be same hull types but can do multiple variants at the same time), once again click upgrade, and now be for some reason pleasantly surprised and yet slightly perplexed as you can now see the Early Destroyer T2 configuration available to upgrade to...
That's pretty much how I upgrade ships. Paradox isn't lying that you can upgrade any variant etc to any other as long as the hull is the same, its just for some reason the interface doesnt like to show new junk...
For best results make a brand new ship build using the base hull template (available through show older models) as this will be a catchall to all ships of its class.
