If they're military factories I don't know, damaged during the war maybe?
AI won't delete factories as far as I know.
the factories probably need repairs, and can be seen in the building tab.
it could also be that more of your civ factories go to consumer goods.
Loaded an earlier save to double check. Can confirm that I went from 16 civ factories to 11, 11 military factories to 7, as well as going from 12 building slots in one province down to 9 and 11 building slots down to 9 in another.
Googled it and some people suggest that you lose building slots and any factories in them that you gained as part of national focuses after leading the fascist coup. Perhaps that's it. If so it's a very annoying feature.
