How do i move my ships

i'm trying to move my submarine to another port and i know it's ctrl and right click but once i do that i can't find them anymore even when i switch to naval mode

Ctrl + right click is how you set their home base, not how to move them to it. Moving them is a simple right click, however that ONLY works in "hold" mode.

When you're in a different mode, like search and destroy, or convoy raiding, you instead add a "region" to that "mission"

The fleet disappears, and is replaced by an icon on that sea region which says how many fleets are doing that mission in that area

You can also "find" ships by using the naval panel in the upper right which just lists all your fleets
