Whoever controls the Bosphorus Strait, right around Istanbul. Starts in the hands of Turkey, but for all I know that could've changed in your game. You'll also need either the Suez Canal in Egypt or the Gibraltar Strait between Spain and Africa if you want to get your fleet out of the Mediterranean.

Its a mistake, there was a contract that said that Turkey had no right to infringe on shipping in the Bosporus. As long as you're not at war with Turkey it should be possible to move ships through it. Also you can pick where your ships are finished, I suggest doing that otherwise they just randomly show up somewhere. Invite turkey to Axis or conquer them are your two options.

Shipping, yes. Military forces though.. By default, trade is allowed to pass through neutral areas. But if it's contested (as in one shore held by an enemy) or hostile, then even trade won't go through. The only way for armed ships to pass is to be friends with the owner(s of both sides).
