Report a translation problem
You can make a custom directory somewhere you like and then, after a playing-session, copy your saves into that.
If you have admin permissions for your OneDrive account you can follow instructions here[docs.microsoft.com] and block GZ files (the file extension used by X4 saves). That would probably be the cleanest solution.
Alternatively... I haven't tested this and cannot guarantee it will work, but based on a workaround I've read:
1) Back up your X4 save folder in another location.
2) Empty the folder, then add an empty text file named DoNotSync or something obvious and sync the folder with the cloud. (This step isn't necessary if you don't care about leaving old copies of your saves taking up cloud space, but something needs to be on the cloud for this to work.)
3) Next, go into OneDrive's app settings and exclude the X4 save folder - this will cause the local copy of the folder to be hidden/deleted.

4) Copy your save folder back into its original place.
Since the save folder out on the cloud is excluded for this PC, it should no longer attempt to sync that directory location - ergo, your new save folder and its contents won't be uploaded.
Unfortunately, Onedrive will start complaining about the folder in question having conflicting local/cloud versions. So it may or may not be worth the headache.
