Individual missions will unlock ships which you have to claim, and once you claim the ship, you can do a research to rebuild it if it is destroyed.
Regarding mannerisms, it sounds like the game switched your character. From male to female or other way around.
I found all the items and talked to all the people I could talk to. I got the messages from the missions about the "dark". I don't believe I ever got the cinematic though. I did get a notification after I posted this about the ships and sectors, I believe that update 7.10 added those notifications, as well as the personality and room changes. Still no faction or timeline.
I am at this time attempting to find one of the ships.
You however mention the "timelines map" and the collection of two Items, this I do not recall.
I did however retrieve 3 items from the facility in the dorms is that what you mean?
So the grandmother has to be taken care of through the Boron then? If possible could you let me know what the name of the mission with the Boron is Because I don't think I got it.

To do that, you'll have to meet Mitsuno. That character will appear after you work through dialogues, which involves resolving conflict between two split (and sudden "Split has feelings"). Before that you might need to talk to the death to the paranid, the split, gamer teladi in glasses, examine graffiti (there are several of them, one appears above the walkway, another is on the wall, I think there's at least three. In one of the rooms there's removed door plaque, which prompts your character to ask who is Mitsuno, then you ask about her everybody, including the Director. Note that characters you can talk to are color-coded. I think they wear yellow or red, but it is a different color from filler NPCs. Also, to progress the story, you'd need to jump BACK into the missions, and have Mitsuno contact you within missions. Doesn't matter which. Also, said character is only gonna spawn, I believe, if you talk to the split about showing her the secret space you found. You'll also need to visit the table you woke up at a few times, as few more character will appear t here.
Then in open world, you'll be contacted by Boso Ta who will be excited about gates that reactivated in Inamous Azura or whatever it is supposed to be spelled as. The email you get seem to be new feature added in 7.10, I think it doesn't really have an effect on anything.
Note that I was playing during 7.0 and I picked female char. It is possible that they broke something, also consider asking for help on egosoft forums too. You could link to this comment so they can see if I forgot anything.
Grandmother mission is given you in the new sectors by NPC that sits there. It is a 3rd missions of his. In custom game start there are several states of Timelines storyline, and the highest you can reach without playing in sandbox is "Quettanauts". That indicates you completed everything in "Facility". If you don't see it in budgeted game start, it is not unlocked.

Boso ta has not contacted me about anything having to do with timelines as far as I can tell. I have no new missions linked to timelines.
fourth paragraph
needless to say I have not been to the new sectors since there is no reference to them yet by Boso ta. There is no budgeted game start other then for the editor So no "Quettanauts" I am lost as to what to do from here. looks like egosoft is the next step.

So back on track I hope.
The best I can guess is that update 7.10 somehow advanced some of the plot since I was in the middle of the apparent ending when it was downloaded.
