How to resupply a fleet with a resupply ship?
I have an Atlas resupply ship assigned to resupply a fleet composed of an Odysseus and a Zeus. The Atlas has cargo, defense and repair drones, and I would like to transfer defense and repair drones to the other two ships. Despite the fact that the resupply ship is assigned and has cargo drones it does not do its job. I tried to do a manual exchange and it does not work either. How to do it?

If you have the blueprints for these drones, you can order the other ships to "buy" them from your auxiliary like you would from a shipyard.

What I don't understand is that by right-clicking you can actually trade but it requires having resources to build the drones, but below trade you can simply exchange but it doesn't work, is it bugged?

Maybe, but I don't use exchange wares much. Anyway, even if it worked perfectly, you'd then have the problem of having to resupply your auxiliary at a shipyard or equipment dock, which takes a while considering its low speed. On the other hand, restocking the auxiliary can be done by any trade ship, which is much more convenient.

Okay, I found it, we can trade but the ships have to kiss each other, they have to be nose to nose, so it's difficult to do in combat, if not impossible, probably why it didn't work.

I have found that any of the ships that are used for support have issues gathering supplies. The usual error is "not enough room in cargo hold" even though you can manually force them to add stock to the required level. I use a few xenon SE/PEs to fetch supplies as they can land and deliver their cargo without having to do the cargo drone dance, still prone to issues but I have better luck this way.

Be very careful what you load yourself into an aux.
Anything you load manually can take up cargo space (eg sats, drones etc).
That space then can't be filled with build resources.

When an aux provided drones etc to a ship, it doesn't exchange drones, it builds them from scratch (using the resources and owned blueprints).
I would have a med and a large transport to resupply the aux.
ships repairing may be best done out of sector as the docking dance could take ages in sector.

Try leaving the sector and allowing the aux to do its job.

some things don't, some things do.

I remember last time I had issues that my cargo space had been reduced by what I loaded,
missiles? crew? I can't remember what, but if you reduce the cargo available then you will have issues loading the resupply wares.

Mine quit accepting wares from it's minions, when I checked to see what was going on there were wares not on its supply list taking up space. This was a captured ship and I never looked closely at what it was hauling until it wouldn't accept the supplies it sent its minions to get.
