If you go to the behaviour tab you can delete the ship's current order and then issue a new manual order to transfer the hull part to your station. After it's done that it will automatically return to normal duties (defined as whatever it's default order is).
I often use build storage as a holding area, so have some ships put material in, and some take material out.
This sometimes goes wrong. eg order lots of hull parts into build storage and order another ship to take them out.
This can go wrong because a builder uses parts, but I strongly suspect it can go wrong for other reasons.
Eg order one ships to put 1000 hull parts in. Order a nearer ship to take 1000 hull parts out.
If the second ship docks first, it cannot complete, but the first ship won't dock because the dock is busy.
I have had to fix this by manually cancelling orders - even for ships docked (esp if only partial orders can be completed)
I have not yet seen instances where it gets stuck with 1 to go but cannot be cancelled.
especially if that was to put 1 in when it has one in stock.
I presume you have gone out of sector on it.
edit was it a deliver or a trade order?
Do you have tryed to go into the station and put the ship into storage..., i don't know if it's can unlock her but it's can unlock the landing pad...

If dat failed dan just BLOW THE SHIP UP (without dmging the station its near), give a report 2 sector security saying u destroyed a run away employee, and is allowed to destroy our own property. :3
Yeah, that might be the situation.
@OP: have you tried giving the ship an order (i.e. stack an order on top of it's current non-deletable one) from OOS? That's generally the way to get ships tangled up in asteroids or station infrastructure free 'cos a lot of detailed restrictions on movement etc are removed OOS.
You could have always teleported him to Hazardous Duty. Putting them in command of a repeat orders drop collection scout craft is always fun. If they survive long enough for you to collect their inventory... great! If not... problem solved.
