The Geometric Owl works like any other ship after the quest is completed. There's no illegal anything about it. The illegal thing is likely the AI it has. It'll work like any other ship after you dock on the Segaris Pioneer's ship and the quest is completed in it's entirety. It cannot navigate hazardous areas, that's only for the mission and only affects the Torus piece.
To escape the protectorate sectors, you can just speed away in travel mode as it is the fastest 4 weapons fighter in the game, or stay docked in the Segaris Pioneers ship, they will make their way back to their territory.
I love it and use it as my personal ship all the time as it is extremely fast, is easy to get early and can easily disable L and XL ships with the weapons it comes with.
If you think you've messed up, you get another Moreya in the terran mission line or can get it from the Yaki themselves, if you're lucky enough to find one and get it to bail.
I was able to finally make my way out of the area by not using autopilot and manually speeding by the welcoming or should I say, exiting party ;D Love it and started using it as my primary ship.
Glad I came here for advice. I was going to sell it for peanuts lol
