You can't apologize as far as I know, although I saw people saying it is possible.
To save miners, pilot miners personally, go to travelmode and run out of the sector. Wait 15-30 minuites (SETA helps), until Tokyo stops being hysterical about its shield dropping by 0.01% for 1 second.
I'm not quite certain what to do with the station. If it has defenses, it might take out the carrier.
Also see if this nexus mod helps:
https://www.nexusmods.com/x4foundations/mods/708
It's not even really AI, just scripted routines. No chatGPT AI to try and figure out what's really going on.
That said, I think the people saying you can apologize are using this mod:

That has been useful so far to me.
This particular friendly fire incident, luckily, died down. The Tokyo took off after a while and there was just one Syn left, just standing there.
It then, somehow, blew up. For... Reasons. I can neither confirm nor deny my involvement.
In any case, my station got a few scrapes and i lost some miners and traders, could've been a lot worse.
Thanks for the input, guys!
- build you stations behind visual borders of a sector. For some sectors - significantly deeper into outer space. Local enforcers rarely visit distant stations. That is why Kha`ak hives/outposts live for that long. It will decrease mining/trading/supply efficiency, but also brings less troubles in the long run.
- use only fast traders: Boa/Prometheus with split engine for M size and Barbarossa for L size.
- do not equip M traders/miners with turrets or manually disable these. Even 2x flaks won't defend from anything but retaliate fire resets hostility timer on each shot.
- perhaps its is worth to add hostile sector and few adjacent in a blacklist temporarily. But keep in mind that trader/miners what already have orders to trade in the sector will proceed to the target station no matter what and only when docked realize trade is restricted.
- manual monitoring and rerouting incoming player's ships for some time. Especially right after first temp rep drop message came.
- set civilian ships to escape on attack AND DO NOT drop laser tower.
I think it was 22 or maybe 23, not exactly sure, but definitely up there. I also just guessed that it was a miner or trader, i didn't even notice until my ships started to pop in the asteroid belt.
No idea what else it could've been, though.
Too bad the logs doesn't really help.
And yeah, it's sad but you should never present in a bigger fight since most likely some friendly fire will happen and allies will turn hostile.
I just had this happened in the Paranid plot. I had around 50 fighters near the station and the mission was to defend the incoming hostile ships. Some minutes later the station which I have to defend was hostile for some reasons. Probably because my ships accidentally hit the station, not the hostile ships.
The station also destroyed my construction ship which didn't do anything. :(
I really hope they improve it someday, atleast in a sequel.
I set the autosave timer to 15 minutes, so I don't lose much progress if something does go hostile. I just reload and do something different to avoid that situation which caused hostilities.
If I don't feel like doing that, I just bring in my big combat fleet and destroy the hostiles, then use the cheat mod to restore my reputation to what it was prior to the murder.
