I think you can start the game without the Boron DLC and do the old quest for the PHQ and get it in the old location.
But its ok, as long its not bugged out

But if you do the young gun start then i believe you will go through that questline and get that M class ship although dont quote me on this.
The terran start also has its own way of getting the PHQ although i dont recall an M ship in that one.
If you do want to play the original PHQ story, you can start a new game with the Kingdom's End DLC disabled and just do that until you fully have the PHQ functional. To do so, from the first menu after starting the game select settings then extensions. Your DLCs and mods are listed here that you can select on or off as you like. After you have the PHQ missions done, it should be safe to turn the Kingdom's End extension back on.
Not like its not enough to do without this particular story line :)
I was just bit confused, its rarely that DLC altering content like that
