Of course, this is MY opinion.

As others have said or implied, there isn't really a "best", even subjectively, there's only "best in this particular situation". Since you mentioned flying a personal nemesis, here's my suggestion for a personal M ship:
The Terran DLC, Cradle of Humanity, adds in the Yaki faction which have a modified Nemesis called the Kuraokami. Same Hull HP, 1 extra crew member, double the cargo space (AAAAND the cargo space can also hold solid or liquid wares, in case you have an urgent need to transport a raw material). Faster top speed, travel speed, and acceleration, although slightly less responsive when rotating.
Equip this ship with Terran Mk3 combat engines, because Terran engines have ZERO charge delay for travel mode AND barely use up any shields when you trigger boost.
Equip this ship with Terran Mk3 shields, because they're massive.
Equip your center cannon (set as Secondary weapon group) with Argon Ion Blaster Mk2 to SHRED shields, and your outer 4 cannons with Split Thermal Disintigrator Mk2 because those pierce through shields & can damage the hull of a fully shielded target (useful for damaging/destroying shield generators on capital ships).
Turrets can be whatever; I usually put Argon Pulse turrets so I can let them automatically ping capital ships I'm trying to get crew to bail out of, but they could be more useful with Shard or Tracking Missile turrets.
Your ship is now an absolute monster, but why not ramp it up even more.....
In Morning Star, Hewa's Twin, or Trinity Sanctum there are M-sized Prometheus ships flying around. Chase some down, scan them to discover they're pirates, scan them again to reveal their current crew count, then drop their shields & take the hull below 75%. Continue pinging them with the Ion Blaster to keep shields below 25% to politely encourage the crew to seek employment elsewhere until the ship is abandoned. Claim it for yourself, have a spare pilot fly it to a wharf (you DID fill your 9 crew slots with spare pilots, right?) & then park yourself there. In the Ship Dealer section, you'll find a mod workbench, where you can discover all the lovely mods installed on your new Prometheus. Uninstalling those gives you back the primary component, allowing you to install new mods on your Kuraokami! So treat yourself to some faster/stronger shields, or a faster travel speed on your engine.
Oh, but you were jealously eyeing some of those chassis mods? If you've got the Tides of Avarice DLC installed, search Teladi/Avarice space for the S-sized "Raven" ships & go chase those down (ideally by sending a fast S ship of your own to follow them). Scan those, discover that they're cloaked MIN vessels, scan them again to discover crew count & politely encourage their crew to seek employment elsewhere (easier to do if you're flying an S ship) until you can claim the Raven. Same deal: have it flown to a wharf & discover that EVERY. SINGLE. RAVEN. has an exceptional level chassis mod installed, now yours to reinstall on the Kuraokami as a Drag- or Mass-reducing chassis mod that'll make your ship one of the fastest in the galaxy.
Now take your pimped out ride & go terrorize the galaxy!
Try to build a small fleet of at least 4 cheap fighters (something the equivalent of the Nodan) that attack for an M ship commander. Assign the M ship to defend your vulnerable L miners and L traders. Just make sure that they can Travel nearly just as fast as the L miner or L trader. Some L traders travel faster than fighters and M class ships.
That same small fleet is good enough to deal with most pesky pirates, any Khaaks, and most Xenons (as long as they're not engaging a capital ship). You can set up a custom Alert in the Global Screen to warn you if they see a hostile capital ship so you can deal with it personally. If it's a pirate capital ship, you could make about 10 million credits by boarding it and selling it or keep it in your fleet as a free destroyer.
Their cost is around 5 million credits, which is much faster to get back than having to replace a 10 or 20 million L class ship.
For Shield, Targe or Pavise buff larger shield is most of time, for gun, I think damage and cooldown same time, Annihilator. but it's very rare because it's hard to find those item to upgrade.
Engine, mostly trust forward or travel trust forward, most of time like Slingshot or Vikas.

M miners are good to if you can guarantee that theres no KHK base near by
Non Terran for M Ship weapons i'd say Split Thermal Disintegrator Mk2, Tau Accelerator Mk2 or M Pulse Laser Mk2 (with Slasher Mod).
M Turrets hands down Argon Flak followed by Argon Pulse.
Beam Weapons are only usable on a Raptor Carrier and need to be amassed to be useful.
Always mod your turrets with the green Slasher mod, cause turrets ignore weapon heat!
Best L Miner? The new boron one. It has almost 8.2k travel drive speed and 40k cargo hold with insanely good shields.
Non DLC would be the Chthonios Defender for me. 7.2k travel drive and 38400 cargo hold.
Best L Trader would be either the Sonra Defender, Shuyaku Vanguard or the Barbarossa.
The Barbarossa gets a special mention here because it's a pimped up Buffalo and better in every aspect, but you need Vigor Rank 20.
Best Player ships would be either of the newer Corvettes like the Kuraokami, the Katana, the Hydra Regal, the older Nemesis or my personal favorite: A pimped up Rattesnake with exceptional Ship mods.
Honorable mention: The *on a budget* starter M ship for me would be the Teladi gunship Sparrowhawk. It's fast for it's size, cheap has 2 main guns and 4 turrets with good alignment.
In my game, my L traders get shott down by SCA destroyers.
and, I or K re-target to attack, L traders of mine, as soon as they enter a sector where
these ships are present ...
... so i stick with M trader ships :)
