It's the dock the mission sends you too so there really shouldn't be an issue and I don't want to break my save by using a different location....think I may just quit for the day as this kind badly designed and terribly explained mechanism really annoys me

When ordering a new ship or upgrading one always keep an eye on the indicated time to be done. if it is "-.-" it means that the station is lacking some resources.. If you click on the individual parts of the ship or the upgrade you ordered you can see what's missing but ONLY if you do that before placing the order...
What is actually poorly explained is the length and the consequences of a "real economy".
Everything needs resources to be built. The location of stations and ships (which have to do with how close and easy to get the resources are) is randomly generated by a seed with every different game start.
Sorry I just supposed that you were actually sitting as a pilot...
Others have explained the workings of the equipment dock so I'll just add that the mission to upgrade your ship is optional. Just cancel it and you'll get the next mission in line.
