It was no simple choice "let's do this" but a hard learning process with (yet) another compromise.
I've to say the result is worth it - having a faction with turrets retracting back into the hull is very nice :)
However... I like ZPCs take on the matter; it does make sense as Boron are more Organic than the other Factions that Swapping Weapons (and Other Equipment) To and From the other factions would call for Massive Changes (both in HardWare and SoftWare) which probably wouldn't be Cost Effective; let alone Compatible with Other Ship Systems.

The weapon filter was more about the weapon itself, rather then who built it, so most if not all ships could mount ISEs for example as its the lowest level weapon.

The filter very much means "who has capability to equip it". As we know Boron's were allied with the Argon. It is no stretch that Boron and Argon ships can equip boron weapons. It is just lore accurate. Yaki and pirates just scavenge everything somehow cause they are them. The teladi back then were the definition of modular but slow and could equip almost anything.
The Alpha Beta Gamma system was how refined it was (how much dmg it did). In X3TC it was removed. You only had Impulse Ray Emitter for instance or HEPT. Back in X3R Gamma did most dmg alpha being weakest but cheapest and least energy consumed. All common wealth ships that is could equip the ISE in X3TC for the most part due to common weapon.
Think of it in the sense of Metric vs Imperial; where we are not just talking about different Countries, but about Different Species. Everything would be different; even Power Management; so it would take a bit of effort to make One Species Systems compatible with another Species.
