If you aren't getting these effect, something is wrong in your game. Do you have any mods installed?
You can do the same if doing the story, and need to drop nav beacons.
PS I don't trust my autopilot, it has got me killed in that sector several times. I haven't tried selecting the opposite gate directly though.
You can see it in action when the system gets a little more busy and things open up, all the AI vessels follow the same exact route. Its almost like the devs new it was going to be a problem... Its a terrible system though, not a great idea for everyday fuction. Just like the countdown system in avarice.....

So now I'm suck on it because if I try to undock I die within a few seconds.
This is one reason why researching teleportation is always the #1 thing to do, a bit late to think of it after the fact, but there's always next time.
You were warned to stick close to the asteroids when you got there in the quest line, if you didn't bother to listen, that's entirely on you.
What's explained is Sanctuary of Darkness has an (allegedly) artificially created star, built by the Kha'ak. Its destructive radiation is blocked by the asteroid fields. So, stick to them to find a route. It's a bit odd, but kind of neat imo.
Actually I did have teleportation, but this is still a pretty ♥♥♥♥♥♥♥♥ bug considering the entire point of that plot mission was to "map out a safe path" and yet the ship completely ignores the safe path.
Not only that, but I tried ordering some of my own ships (even carefully placing the move orders at each nav beacon) and my ships promptly flew 100km above the 0 plane as well and suicided.
Sanctuary of Darkness is bugged AF. At least on existing savegames, maybe a new game wouldn't have this issue.
It worked fine with mine, though I don't autopilot through there after an incident with the ship hitting the side of the highway on exit and getting shot into the hazard zone.
Autopilot and AI pathing in the new Boron systems is fairly borked in itself, the whole expansion reeks of being rushed.
Edit - And don't get me wrong, I love their stuff. But that's just the reality of these games.
