Works great with repeat orders.
You can suggest a change on their forums.
But that doesn't change that it is suppose to work this way.

Make sure that the ship has a pilot with enough stars to get the "Repeat action" standing action. Tell the ship to do Repeat action, then accept that. You will get a warning about all issued commands being removed. Accept this.
Then once you have done so, issue a "collect drops" order at the location in question. Then, once you have your HQ (With a dock and having talked to Boso) and the ship has an inventory item, select the ship, press F, then select deposit inventory.
Hopefully that will help you enough to get you started :) Once the ship has deposited it's wares, it will automatically return to the collection area.
One thing to keep in mind, is that lodestones, spacefly eggs, and unstable crystals will not drop from asteroids being mined by NPCs unless you are in the sector near them. If you plan to remain stationary for a while, you can get aboard a station near where there is a lot of mining activity, set a ship on "repeat orders" and give some orders to alternatively collect drops and then deposit inventory, as was described above, and over time, you'll get a lot of these crafting items.
