Evidently you are letting some of your ships shoot at friendlies. Most likely your ships are hitting civilians or stations when they are shooting back at pirates
The problem is, there's no identifiable problem. I have MIN on a blacklist to avoid and on the fire list as "defensive". I'm built up in between the Argon and Split (Heretic's End) so they shouldn't even be coming near me. I pulled every ship I have except my traders (which are unarmed bc I'm cheap) and I'm still getting the notifications.
Option 4 is waiting for this Asgard to finish and just deleting them :)
You are better off doing what waffles has suggested, solve the cause of these unauthorized kille or you'll soon face TEL and their Allies as well.
In addition, because MIN is on neutral Terms with most other Factions they will indefinitely try to rebuild their few Stations... you can not "delete" them.
To be honest, after 550hrs in X4 and buying every DLC... This is likely the end for me, unfortunately. Don't get me wrong, I love problem solving, but this is just an unnecessary headache imo.
I got my money's worth. It's a good space trucker / manufacturing game, but needs a little more in the "space empire" field. Some kind of diplomacy system would have gone a long way, even if it was just a "reputation broker" that cost a lot to use and could only be found in bars or something like that. I would have gladly paid 100-million to zero out my rep with MIN.
I think the sector is well suited to an engine part factory or something similar.
I have no idea how you people play X without mods. It would be such a pain and much less fun.
Edit: I never play X games unmodded. There's just usually too much broken/annoying stuff.
I ran a quick search for that mod on Nexus and the Steam workshop, but found nothing. You have a link?

Pretty much the only thing it tells me is that something killed something somewhere and I lost reputation with Provinces Adrift (Boron)
if you don't scan them first...
