And I HATE the flee option as the ship will often just stop, do a 360 turn and fly towards the enemy, classic X4 AI moment.

Agree here.
The problem is the game has so many options that making a slick and intuitive UI is basically impossible. If you tried to simplify things any more than they are you'd be taking away options from the players.
A voice API like Google Assistant or Alexa could help tremendously. Just say what you want your squad to do. Easy.

The option for the global orders is on the screen which can be accessed by pressing the human-symbol on the top row on the map screen. There you can get into global orders on the left side of the screen by clicking on the globe icon. It's worth checking them at least once anyway. Because you can stop all the ships asking you on what to do when something happens (like pirates wanting their wares). You can choose a default action for all those events there and don't get bothered as much anymore.
Will save your ships on multiple occasion.
When they ask you for stuff they actually stop and wait for your signal.
If you turn that off they will continue on their way or react much faster to pirates saving you alot of ships.
Yes, that's another good reason to go into the global orders at least once per playthrough :-)
Player: "Kromanclackolcokolockamok, make those ships stop trying to destroy that target."
AI: "Understood. Activating purge protocols. Unworthy ships are now initiating Self-Destruction command."
Player: "No! Wait, abort that!"
AI: "I did not hear you say my name properly. ... Stars guide you."
Player: Kromanclakooooooly sh-! Welp, there they go."
