I had similar issue in the past and it was due to a better economy mod
You can't sell ships on a faction where you don't have good relations.
The ships you sell must have a pilot and be the appropriate class of a warf (s/m sell only at s/m wharf and L/XL at shipyard)
They have to be outside your wharf (so they don't bug inside when you sell it or stay parked forever,not sure if is still a thing or ever was but i always put them outside)
A ship definitely does not require a pilot to be sold remotely. I've claimed a bunch of ships with my marines, I instantly transfer them back to my ship and then sell the uncrewed ship on the spot to whatever wharf.
update: It is indeed due to economy balance mod. I disabled it and problem disappeared.
Good, sounds like issue cause is identified then.
I suspect the mod author did this to prevent player from cheesing the game by buying one single ship blueprint and spam it (with basic engine/thruster and no shield/weapon) to make tonnes of credits. It is intended for player to need to get ship blueprints of nearby faction and various equipment to increase the amount of orders your wharf will get. (without this you can spam build split ships with wharf in HOP space and still sell them)
