* if you accidentally shoot an allied ships then it and any allied ships within radar range will turn temporarily hostile. After about five minutes they will calm down and return to normal relations and no permanent reputation loss will occur with their faction, providing...........
*......you do not actually kill any of their ships. If you do you will suffer a permanent -2 (IIRC) rep loss with the faction (I think per ship killed). For a first offence anyway. If you do it repeatedly in a short space of time I think they say "Enough's enough" and they declarer war on you and go to -30.
* There is a "grace damage" buffer, i.e. allied ships and stations won't turn hostile with just one or two stray shots. But it's a pretty small buffer and in a fleet battle situation it's nothing like enough to account for fleets of combatants spraying ordinance in every which direction.
Which means this is no big deal so long as you extricate yourself from the situation without killing any of them. Even if you do the allied ships will still calm down and return to normal relations after a few minutes albeit a slightly reduced rep score.
The situation you describe is one of the most irritating aspects of the friendly fire rules in X4. There is nothing you can do to stop an allied fleet barging in on your engagement and if they do it is almost a certainly that a friendly fire incident will occur.
It's also irritating that when you're ally shoots your ships by accident they come on the radio and say "Oops, sorry, I didn't mean to do that" like butter wouldn't melt. However you can't radio them in the same way.
The best thing to do is avoid this sort of situation altogether, i.e. if there is a friendly fleet nearby then don't get involved in a fight yourself, move away and try somewhere else. If it does happen unavoidably (sometimes friendlies will unexpectedly pop out of a gate for example) the best thing to do is hit pause and issue orders to your fleet to cease fire and withdraw.
