all markers on the map in the area where the ship was when it messaged me are active ships protecting a gate.
so it is supposed to show as a normal ship marker on the map?
Any ship that get abandon by the faction vs faction fights can be reclaimed by said faction.

You probably took to long and the faction reclaimed their lost ship
so to be sure: with the terran expension, will abandonned ships show as white or blue?
Only way to be confuse is if you turn on the faction color filter which seem to be off for you atm so you don't really have to worry
To make the ships "mark" the abandoned ships they find they need to have recon probes so they'll leave one by the ship for you to find.
The general option I use is to have them "protect" the ship so they stay in place close to it and they are marked with a red shield icon in the map. Then I can easily tell them what I want them to do with it.
Ah ha! This is something I was wondering as to this issue as well. How do you actually FIND the marked ship, if you have no idea who it was who found it or where he was at the time. I was hoping there was a blip of some kind on some map or something to show me where the stupid thing was. But unless I happen to stop what I'm doing and actually pay attention to all the senseless blabber those people emit, I might not know which is which, a lock box, which they are supposed to collect anyway, or something else.
All right, so you use Protect, not Mark. This might help. I can probably see that easier on the property list, also. I don't use beacons at all, and it could be any ship reporting it, not simply my scouts, who may be the only ones out there actually scouting.
I should probably also turn off the notices about lock boxes. I don't need to listen to that all the time. It's not worth MY time to run out there for each little box they find, and if they can get it themselves...or not...barely matters to me. But a ship would be interesting.
I'm pretty sure the "Mark" command requires ships to be carrying nav beacons. I've never had any real success with that command personally, though. I personally use the "Protect" command with my scouts as it pauses whatever it is they're doing and forces them to hover around the ship until it gets claimed or destroyed.
Look for ships that don't have a nationality. They also appear on the map even when you don't have an active ship looking at them (they show through fog of war).
Especially good places to look for abandoned ships are where two factions are busy beating the hell out of each other (both sides of the gate between Second Contact II and True Sight and both sides of the gate between Pontifex's Claim and Pious Mists II are good places).
