Make sure there isnt a stupid order above your re supply order, I find "fly to and wait" is the most common culprit for my ships not doing their jobs.
Youll find that in the information portion then Behaviors on the specific ship, there will be + on the left, open them up to see orders. Cancel the order on the far right.

Are the supply ships suppose to go buy the stuff the fleet it's in needs?
I have a bunch of torp bombers in my carrier I'd like them to get missiles from the supply ship... I just put the supply with the order to supply fleet under the carrier... is the supply ship suppose to go buy materials to make the missiles for the bombers???? then the bombers go to it to automatically resupply??
put the torp bombers into a fleet, have the fleet set to resupply level high, have the supply ship in the fleet.
have a trader in the fleet - it should then keep the supply ship topped up.
Ships should automatically resupply, or you can order a ship to resupply/refit at the supply ship.

ensure you have the plans for anything you wish to replenish.
Problems at present are that if a resupply needs more than max stock in one go, I seem to have to manually overload the supply ship.
you cannot manually set the loadout, but hopefully it will give a max load of missiles / torps.
be careful you dont have ships with fly and wait orders, it can suppress the resupply urge.

Check the (pilot skill ) level of your supply ship pilot, if too low, it can only find in sector.
check the allowed purchase price of the resources - raise until it can find them.
check the orders tab, it should have a get supplies order listed, but will only rush off when it finds supplies to buy.
Ensure you have the trade / supply drones activated on the supply ship as well, may help.
I think the trader assigned will only top up the supply ship, it wont get the initial set.
ensure everything is set to resupply level high.
make the supply ship and trader each a 2* pilot may help.
Try ordering a damaged ship to repair at the supply ship, that shouldn't require supplies.
I works by putting out trade orders for the materials it needs to make the items for resupply, like missiles. NPC traders will respond to these orders like they do when you build stations.
There are a number of detailed options to tweak exactly how it puts out the orders. There is a reasonable article about how it works on the Egosoft site, haven't got the link to hand but you should Google it easy enough using supply ship + X4.
