They likely spent the development period getting the seamless transitions and open stations just right and didn't have any development time left over to integrate a complete story on top of that
It would be nice if the war missions tie into the sector take over system making it possible to take over the network with a faction. Unsure if it does at present I should add.
Guild missions should affect ressources and ships available for each faction, so the more missions you do the better the supply routes for the faction becomes meaning better equipment as well as more and larger ships for that faction.
