If the Captain is stuck in dock off ship for some reason you are probably SOL.
I think they are trying to address this in the next patch, but the beta branch didn't work for me, or at least my saved games are already damaged beyond repair :-(
Edit: It's actually quite easy to check. Go to the the Information screen for the ship and take a look at its loadout.
Had the AI pilot perform a task and return to the station (no problem), but after giving the AI pilot another errand to run, they departed the station and then drifted.
I too could not take control of the ship myself.
At this moment all I could do was quit the game, reload the game (the ship/pilot were in the zombie state during a save event), and give a command to return to the station and dock, wait a few moments and the AI pilot comes back online and carries out the command.
Unfortunately I've sold off that ship and moved on.
One thing I did find though was that sometimes, if a ship is stuck, try inserting a move order into their queue by clicking and dragging their movement line in the map to add a way point. May not work for "critical" tasks, but for some perhaps useful.
I found that after the reload, a 'dock at station' command takes longer than usual (a minute or so) before the pilot carries out the command, whereas before the reload, a command is not actioned no matter how long you wait.
But I will follow your tip of trying to insert a move order, so thanks for offering the idea.
The Cerberus undocks and just kind of sits in space. It gets stuck waiting for trade drones that it doesn't have. Trade drones from the PHQ nearby, I think, took care of shifting the wares around.
The Cerberus is still stuck in 'Ware Exchange' and it is a critical task. I can't cancel it, I can't move it, I can't take over the command chair.
I tried save-close-boot-load and it made no change. :<
In my case, one of the ships had a docking bay. I don't know if this is required for this workaround, so be ware.
I commed the captain of the stuck Cerberus, and told her to work as service crew on my docked discoverer. Then, I was able to clear the order list.
I moved the employee back to being captain of the Cerberus and it returned to normal!
The captain had no skill, and I don't know if this will reset any skill levels. It shouldn't, but you never know.
VERY IMPORTANT NOTE:
Before attempting anything, make sure you make a (slotted) Save, because there is another bug where you may permanently lose your current (stuck in an undock maneuver) pilot NPC character, while resolving this situation (i.e., in performing the following workaround). You have been warned!
1. Exit your ship via airlock.
2. Order (via the map) the captain of the ship to move to another ship. This probably will not be allowed (i.e., grayed out), but the action may cause him to transfer anyways. Whatever happens, dock your spacesuit back into your ship and tell whoever is captaining it to stand up so you can take control.
3. Stand up from the chair and find the original pilot of the ship among your personnel, wherever he wound up moving to, and make him pilot once again, if he is not the pilot that replaces you when you get up.
Final note: You may have to reshuffle/reassign ship captains, but at least you will be out of that stuck phase/critical order predicament that could not be aborted.
