This is turning out to look like a half-finished game, really.

FYI, the controls in this game are a lot more automatic than other games. You usually are expected to let the workers do their job and stand aside. Except when you are at the controls. Unlike the previous game, the drones have no manual controls.
The repair drones only fix their own ship I believe, and only to about 90ish %. You have to scan or repair the data leaks yourself.
There is a way to recall the drones, but it is a long process to get them all back on board.
We did read it and suggested some plan for you to try and follow to get the result you are looking for. To be clear on my suggestion, I was saying to fly a second ship with beam or bolt weapons and when it turns into an enemy in RED, then you should be able to have the missile boat take it out.
If you are looking to do boarding and capture, I would suggest switching out some of the missile turrets for energy or bold ones.
I'm sure all the AI stuff is very robust, and there's probably a real simulated economy / crafting / boring stuff, but the action-side of the game is very lacking.
