Everyone learns in their own way.
I personally just play one hand at a time fully memorize both hands and then close my eyes an focus on both at the same time instead of looking. There are a few songs that help you but overall it's just practice practice practice until it's finger memory
For measure 48: Maybe make the harpsichord a bit quieter. What bothered me was the noticeable break between measure 48 and 49. Listening to Death by Glamour on the soundtrack, it sounds like the last note of measure 48 goes over into the next measure for about 1 eigth or sixteenth note (or there's an entirely extra note on the first beat of measure 49) or you might try removing the staccato from the last note.
Don't be afraid of playing or nervous about what you're playing. That's part of why your hand might freeze up. It's advice I've been given by my piano teacher and by a percussion teacher. Also slow down, like even if you have to play it at like 0.1x the speed, focus more on having your hands play together rather than playing the song at the right tempo. Muscle memory will eventually kick in and you will start playing whatever song you're learning faster.

Amalgam
From what I can tell Sovereign Kitten isn't the arranger for any of the songs. They've just been kind enough to compile all the different arrangements and transcriptions floating around the internet into this thread and converting them to pdfs and midis. So to credit the arrangement to them would be incorrect, but I find it odd that the name of the arranger isn't on the Megalovania sheet music.
I maybe might plan on compiling everything into a zip file but not right now o:
