It's confirmed in the game by the fact that gender ambiguous characters are always referred to as they, male and female characters are identified as she and he respectively.
Napstablook's cousin (ghost form) is referred to as a they by Undyne's phone calls, and Mettaton is referred to as he by Alphys, Undyne, and Papyrus.

Mettaton, in his ghost form, is genderless, but in his robotic state, he is male. Or, at least, he prefers male pronouns. I don't know why everyone thinks he looks like a girl in that form; I don't think he does.
