How do you Glory Kill the Lost Souls?

You cannot Glory Kill the Lost Souls. The achievement for Glory killing all common demons can be unlocked without Glory Killing the lost Souls.

Except in Brutal Doom you only grab them out of the air to throw at other monsters like zombies or imps which set them on fire without needing the Mancubus gun.

Funniest way of killing a Lost Soul was in Doom 3 ROE, using the gravity gun :p
