It'd probably require a mod to lift the budget limit because there's no way you can fill everything without reaching the default cap
If I do build there, its a personal space Soley for Display stuff. I don't even think I do the quest line anymore.
I can verify that. Pathing in Vault 88 is most definitely beyond bad. You don't even have to fill the whole cavern, just making a winding stairs so the Overseer's Office overlooks the Atrium can force you to console to finish certain quests.
The settlers will walk against walls then clip through and end up outside in the cavern. It's terrible. These days I treat it just like Sanctuary ... keep the freaky misfits you start with and don't expand beyond that.

You can build basic buildings just like you would above ground. I do this so Vault 88 becomes my main settlement. Since the ground is all dirt, you have massive farm plots. It sort of ends up looking like a town permanently at night. Pathing is mostly an issue with Vault structures, the normal buildings fare better. Unfortunate, but that is Bethesda for you.
So a completely enclosed Vault, no, can't do it for a few large chunks. But you certainly can build the main chamber, then have satellite chambers near the water purifier as an example connected by plain tunnel, with some scaffolding in a few spots to get around easier.
Tunnels, I usually have some scaffolding and concrete walls + gates and some generators set up for lights and turret towers, sometimes when Vault 88 gets attacked you'll have Super Mutants patrolling near the store basement and such you have to clear out, so I have some setups there.
I had a megafarm like that on an old file. Entire main chamber dirt floor covered in crops, and had scaffolding frames raise up a floor to build a second level for beds, amenities, along with some decor like tables and chairs. Water purifier room stuffed with more purifiers, it was basically a giant glue farm and cash cow lol
Depending on the dialogue choices and experiment choices you make, I believe it's possible to be left with no settlers (although I've never attempted it).
1. The unnamed, long-haired, male can be denied access during the initial screening.
2. The female settler can choose to leave the vault depending on your selection during the "eye exam" experiment.
3. The Overseer will leave if either: A. You take all the safe experiments (which would obviously leave you settlers) or B. You do the experiments to her satisfaction, in which case you can keep her with a speech check I think, but otherwise she leaves and declares you Overseer.
4. This one I'm not sure of... Isn't it possible for Clem to die if you work him too hard on the exercise bike? I might be wrong.
But yeah the Vault is garbage for building. Even though you clear out the ABSOLUTELY MASSIVE volume of crap there, the settler pathing is set up properly ONLY in the first atrium area.
There's a mod that I tried a couple months ago in the HOPE that what it said it did worked, which was "adds a big build area and fixes all the pathing in the area" but it most definitely did not. You couldn't actually build in that added area because it was outside the boundary of your build zone and would kick from building even with effort to turn that aspect off.
At some point I do hope that SOMEONE makes a mod that creates a fully functional - and LARGE ENOUGH BUILD BUDGET - to use the whole thing.
If you want to even partially build a 'city' in the main atrium cavern, you're GOING to run out of build budget. No questions - it's the worst designed budget amount I've ever seen in vanilla.

All of these images are little bit old and I've change the scenario further ever since. Regarding moving deep further in the caves your settlers may not be doable unless there are modifications to force their script to stay walking in circle as patrol path, otherwise you can use manniquins to prettend there are settlers doing something.
