Vault 31 literally has the pre-war Enclave in cryo sleep.
Vault 32 had a population up until two years prior.
Vault 33 has people in it.
I think you also forget those vaults probably had Enclave protection until they were defeated by the NCR/BoS. Even then messing with those vaults could provoke a response from the Enclave.
Wilzig knew who Lucy was, meaning someone in the Enclave had "real time information" from Vault 33, which was most like the Budbot running Vault 31.
You also have to consider we have no idea how long Moldaver has been lurking around in the NCR. Moldaver was not able to get in until she had Rose's pipboy.
On top of that quite a few people did not "start the series" until Fallout:New Vegas of Fallout 4 came out.

the vaults were overlooked/monitored by them after all and i doupt that all the monitoring equipment got lost with the destruction of the oil rig in fallout 2, its highly logical that they would have had backup equipment on other locations just in case.
The Master moved in a few years later with his Super Mutant army.
