Brotherhood of Steel as Enemies - Spoilers included
I've destroyed the Institute as part of the Minutemen. Along the way I started the quests for the BoS but stopped once the Prydwen became available to me.

After destroying the Institute, when I go back to the Prydwen many of the BoS congratulate me for it. Others are mad that I didn't include them, but more in a whiny way.

What I want is to start the series where the Minutemen blow up the Prydwen with artillery and there's an assault on the Castle. Did I ruin this by starting down the Brotherhood questline, despite not getting far in it?

At this point, I saw a BoS scribe in a random encounter and it wouldn't even let me shoot him. So I don't know that anything along these lines can happen.

"wouldn't even let you shoot him" that's... a mod, because no, you can shoot *literally everyone* in this game.

I shot the guy right in the head. It dealt no damage and the NPC didn't flinch. It was as if I hadn't shot him.

Thats either a bug or a mod. Because even if you side with the BoS in the end, you can still shoot and kill every non-essential BoS member you see.

Edit: To answer your question, you need the artillery in, at least, 8 different settlements to start that quest. I think. I've never personally done it.

If you want to fight the Brotherhood and destroy the Prydwen, you'll have to make the entire faction permanently hostile to you. If you haven't already triggered that hostility via quests for other factions like the Institute or Railroad, you may need to get violent; find a Brotherhood member who has their own distinct name and kill them.

Once the Brotherhood is hostile, the threat they pose will be recognized and you can talk to Preston about what you need to do (it does require artillery in multiple locations, but about five should do it as I recall).

While there is a "ghost" setting that does this in the game, it's mostly used for children, and as far as I'm aware all the Brotherhood scribes are adults (unlike the squires).

It could be some bug related to collision physics, and there are weird things that sometimes happen with survivors of a vertibird crash (but that wouldn't usually include fragile scribes).

I think the problem is with the way I went at the Institute and Railroad. For the Railroad, I destroyed them immediately. For the Institute, I killed old-Shawn immediately.

This put the relationship with the Brotherhood in a weird situation. They weren't hostile towards me, but I couldn't turn any of my quests in to the folks in the police station. On the Prydwen they would give me the standard greetings when I tried to talk, but wouldn't go into actual dialog with me. Can't trade with the guy in the back.

Later I learned about the way to take out the Brotherhood with artillery, so I prepped the Castle defensively and also built and manned artillery in the four other closest settlements. Went and did the Nuclear Option quest with the Minutemen.

After this I was able to dialog with the Brotherhood again, other than with Maxson. Some congratulate me on taking out the Institute. Others are aggravated with me to doing so without them. I can trade with them again.

You should still be able to turn the Brotherhood hostile by killing one of the named NPCs. As long as it's someone with their own unique name (like Proctor Ingram or Sergeant Gavil), their death should put you on the path to being able to bombard the Prydwen by speaking with Preston.
Always more appropriate to set it off with Rhysus monkey, though. That's what he's there for.

Yeah that's what I did. Went to the airport and shot everyone up. When I went back to the Castle was when Preston said we had to do something about the Brotherhood.

I just wish I hadn't had to force the issue like that.

You were just a bit unlucky in wanting to turn the Brotherhood hostile while inadvertently dodging the other ways to do it. :steammocking:
