Memory Interrupted Bugged to Hell and Back
I completed Molecular Level a LONG time ago, so it's not involved in this bug: At first, after completing all the other objectives, I told Des that I would have to think about siding with the Railroad or the Minutemen, but the damned prompt over her head refused to go away. The mission is done. "Well, scheiss! They want to force me to choose Railroad? Fine, I choose Minutemen!" Still the prompt doesn't go away after making a clear and definitive choice.

That's not right! That's a bug! You're supposed to be able to lie to both sides and tell each that you are loyal to them...for a while.

Would it be safe to use
--- SetStage RRR06 400
to end this miserable mission, or will it break something else?

only one way to find out
Edit:
Damnit! SetStage doesn't make that gawdamned thing go away. I had made a save before using that command, and either way, use or not use, that stupid Objective marker still floats over her head.

I guess I'm going to have to murder everyone in the Railroad and disable Desdemona's corpse so I don't have to keep staring at that gawdamned floating yellow marker for the rest of the game.

Yup. I was right. Murdering everyone in the Railroad is the only way to complete the mission by FAILING it, the only way to make that gawdamned marker go away, SetStage command or no.
