Also, as mentioned above tcl command is probably turned on.
With regards to your controller, is the ControlMap_Custom.txt file set to read-only? It sounds like the game is unable to save the changes.

This mod has a "tcl" similar command for building that allows you to float and "fly" around the settlement at accelerated speeds as well has a bunch of other tools.
as to your controller, no idea as I NEVER use controllers. but its sounding like some functionality of WSFW is somehow overriding your controller config... OR you are not properly exiting "build mode" and shutting down the wsfw mode.. thus leaving you in "build mode but not"... as evidenced by your floating and lack of VATS.
How you fix this? NO idea :(
Maybe look through the WSFW bug reports to see if someone has reported similar problems.
Or try the Sim settlements web page and/or Discord?
